The NIA identified the arrested accused as Javed Ahmad Bhat and Kamran Yusuf of Kulgam and Pulwama in Jammu and Kashmir respectively.
The investigation agency probing the terror funding case revealed that WhatsApp was used by certain groups and this led to the stone-pelting activities.
Earlier in the day, the NIA identified properties worth crores in Dubai and United Kingdom of arrested Kashmiri business Zahoor Watali.
Watali, a prominent businessman of Kashmir, was arrested on August 17 by the counter-terror agency by NIA in connection with the terror funding case.
On July 24, the agency had arrested seven separatist leaders in connection with its probe into terror funding from Pakistan and militant groups based there.
